If Anyone is still having this issue here is what I did just now: 1. Do not delete the background by pressing delete directly, instead press the X icon do delete the image first and then try to remove the background from atlass. If you have already deleted the background then select any random background, go into animation editor and replace its image with the one you're not able to delete(don't bring the background from outside of buildbox, just select it from the image editor). 2. Save and close BB. 3. Reopen BB and you will be able to delete the image from atlass. And remember to press optimise in case the sprite is deleted but still appears there.
I also had this problem not being able to delete DarkClouds... I ended up deleting the image from the images folder inside the bbdoc file... which after a rebuild seems to have worked. Hopefully it didn't screw up something subtle that'll come back to eat my whole project alive 3 months from now.
I'm using version 2.2.8 and I'm also having this issue. I have three backgrounds in my Atlas when I should only have one. I tried optimizing and I tried deleting, but it says that the image is in use in a scene. I'm quite certain that's it's not, because I even tried deleting the background from the game completely and it still persists in the Atlas. Has a definitive solution been found?

I did read your instructions when you originally posted them, but I don't see an X to click. My background doesn't appear in the Objects list, because I see an X associated with all of this images. When I go into Atlas, I don't see an X associated with any of those images. So, if you don't mind, a screenshot of where you found this X would be a great help
Sorry not at my computer. I'm pretty sure this explanation is correct: Instead of clicking the background object and deleting the whole object, Select the background object and press the X to remove its default animation. This keeps the background object alive but removes its image. The X refers to the X on all game objects that removes its default animation. If you don't have a background object then drag a temporary image in as a background. That will create one.
As I said, my background isn't listed in my Objects list, so I don't know where I have to go to do what you're suggesting. When you're next at your computer could you please just post a screenshot? I just don't understand what I need to do from your description.
Same problem, i cant delete the default backgrounds of Project like "DarkClouds" generated by BB2.2.9. I tried in all the ways: I removed the project background image manually. Tools -> Remove unused Level object Tools -> Remove unused images Tools -> Remove unused Scenes Tools -> Remove unused Components then: Atlases -> Optimize Atlases -> Rebulid I manually receive this answer: Can not delete Sprie, The sprite are used by the same object, so its not deleted. But there are no objects in the project. I tried restarting BB and repeating the operation, but without success. Error occurs in all my projects on different image files.
